Hey, so, I'm on the trial version (in case that makes any difference). When I disabled the SkinGen editor I noticed the eyeshadow would disappear (and even look a different color from the skin), and couldn't figure out why, so started experimenting with different controls.
Turns out, if you go to the 'Expression Wrinkles' menu, click on the eyes, then reduce Strength to 0, it fixes the problem.
In the screenshots, the one with purple is the one with 0-strength Wrinkle Expression, the other is 100-strength, but the eyeshadow is on in SkinGen in both cases.
I don't know if it makes any difference at all, but, this character was made with: CC5 Neutral Self-made morph slider (identical to a CC3+ character I made before) for both body and head No other sliders active except eyelashes (which were built into the HD Eyelashes in Content)

This is not related to whether you’re using the Trial or Full version — it’s a built-in feature that’s available by default.
The current Wrinkle setup uses assigned textures, meaning the visible wrinkles are directly based on the texture maps.
If you want the wrinkles to blend and display together with SkinGen effects, you’ll need to use the generalized Wrinkle instead.
Under the same tab, scroll all the way down to the bottom and you’ll find the Generalize feature.
At that point, when you use Wrinkle again, your eyeshadow color should display correctly.
This information should address your concern.
